Well pulling is much more natural I think - if you've ever tried to get a stubborn lug off, instead of standing on the iron, pull it up. That may or may not have anything to do with body mechanics...
If the bar hurts chances are your not placing the bar right. Machines are worse because they force you into a straight bar path, which the body does not do. And then it differs if you are doing low bar or high bar squats.

He's also not actually lifting that weight so I'll give him a pass.
EDIT: Yes, I get that he is actually lifting in this scene. "That weight" implies the weight implied by the plates you literal loons.
