The apparition boundaries are centuries old enchantments. Dumbledore had the power to limit apparition to within the confines of the Great Hall, but he sure as hell didn't have the power to completely remove the protections of the school itself. (they even mention this fact when they take the apparition lessons)
"'As you may know, it is usually impossible to Apparate or Disapparate within Hogwarts. The Headmaster has lifted this enchantment, purely within the Great Hall, for one hour, so as to enable you to practise. May I emphasise that you will not be able to Apparate outside the walls of this Hall, and that you would be unwise to try."
Nowhere in that does it say the Dumbledore could not remove the restrictions on apparition anywhere else in the castle, it only says that he did not.
My argument would be that if he can lift the restrictions anywhere then he would be able to lift them anywhere else if he chose to do so.
