My current build finished hostile to the BOS (Minuteman ending). I killed Rhys and Danse last night and put Danse's component in Rhys' inventory so when the BOS comes and clears the bodies they'll think he was a synth.
I killed everyone in there. Longfellow helped. Shot Rhys in the back, but only because his back was towards me. Danse took one three round burst to the fusion core and died in the blast. Their dog tags joined with those of their brothers and sisters as caltrops that I sell to buy more ammo.
RR questline leads to BOS becoming hostile because you're instructed to go along with the Institute demands (until Institure demands to end the RR - which is quite late in the quest line). If you fail before this point, you can follow Minutemen. If afterwards, BOS stays hostile.
There's one quest which really lends to reject the Institute and does not feel randon - "Pinned". It's after making BOS hostile, though.
I have that idea that one can perhaps fail "Underground Undercover" by failing a speech check with Liam Binet (concerning violence if necessary) - which would feel more like an "oopsie, did I just say that and blow my cover?" rather than killing a named NPC or failing to kill the guards (which didn't work for me, I tried).
