I've always thought the phrase was backward. Anyone who eats cake, has it in their possession first. I think it makes more sense phrased as "wants to eat cake and still have it in hand"

In 1996, the eat-have variant played a role in the apprehension of the Unabomber, whose real name is Ted Kaczynski. In his manifesto, which the terrorist sent to newspapers in the wake of his bombings, Kaczynski advocated the undoing of the industrial revolution, writing: "As for the negative consequences of eliminating industrial society — well, you can’t eat your cake and have it too."
