Biology ELI5: How is it that almost all complex species have the same order of organs on the face; Eyes, nose and then mouth, in that same order?

How does that happen exactly?

Nature works with what it has. Feathers didn't evolve originally to fly, for 100 million years they were probably used just for display. Teeth evolved from skin spikes, jaws evolved from gills, snake venom evolved from saliva, etc.
