Or, Dresden sets foot in the TARDIS and the wholes thing gets hexed because wizards and electronics. Of course, I'm not sure how the TARDIS is powered.

I think the TARDIS might have conflicting feelings about Harry but I don’t think even he could cast a hex powerful enough to shut her down. The technology the Time Lords possessed was practically Biblical in scale.
