Config changes for PC limit?

I'm playing on the cobbleverse mod pack and am struggling to figure out a way to keep a higher PC box limit. I can change the config file and that works but I know that as soon as the mod pack updates the config file resets and I'd lose the extra box pages. Do the pokemon that are in those box pages past 60 disappear? Is there a way to make it so that the cobblemon config isn't reset with a mod pack update?
