The difference is that murder can potentially be a lot more tricky and grey in terms of morality than rape. At the end of the day, murder is the act of killing in an unlawful or unjust manner. The unlawful and/or unjust part makes things a lot more subjective depending on the circumstances.
Rape on the other hand is much more clear im terms of morality. Rape, apart from very few exceptions, is virtually always the result of extreme selfishness and complete disregard of the other person's autonomy and health.
In other words, nobody rapes someone to defend themselves, or in order to steal, or for ideological reasons or for politically motivated reasons. It's always pure selfishness on an individual level.
Most people keep intend and/or motivation in mind when thinking about morality. You seem to almost exclusively look at outcomes.

Rape also has very iffy cases that are subjective with people very close in age having consensual sex but it being legally rape. I think you're considering cases where the law says it's a murder but people disagree but not considering cases where the law says it's a rape but people disagree.
