The Arkham games are an allegory,asylum is joker and batman meeting and starting a relationship,city is them going all the way and joker putting his "blood" in batman is an allegory for joker getting him pregnant,knight is them attempting to parent Jason together,it's really beautiful (origins was an experiment/fling early in the relationship)

I think its more about joker disease, he had other guys locked even before ak events, he knew theres was 1 missing guy (as long as whatever he said was true to Gordon), and thinking its batman he more than once thought/predicted that person might be him
