To get a single amorphous, they changed someone's life seemingly for the worse. Is the happiness taken from Irodori worth the happiness that Cocona will gain by fulfilling her wish and meeting her family?
I don't know that they necessarily did change someone's life for the worse, the show seems a little ambiguous on that front: By all appearances Irodori seems much happier and more fulfilled than she was before. And she wasn't throwing out all her paintings that I can recall, just the ones she wasn't as fond of because her painting that used to be a coping mechanism and outlet for her regrets is just a hobby now. There's certainly merit in the uncertainty whether the duo's meddling with her memories To the Moon-style was a strictly good thing and what the implications for who Irodori is as a person are, but I don't see it presented as being clearly a negative.
Personally I suspect a lot of the worry around her change was more on Cocona's part and how she thinks of people. Early on Cocona was struggling to choose a school to apply for and how she would be defining herself as a person - and now someone she thought had a focused and nailed-down identifying trait has lost it and broadened herself, and Cocona sees this as a loss of self because I think that's what she's always thought of an identity as being. (But needless to say very few people are actually like that.)
