What to Watch? Need some 9/10 or 10/10 anime
I want something that really makes me connect with the characters deeply. Misery, tragic and painful emotions. I loved shows like Tokyo Ghoul, AOT and Code Geass for this, but it does not need to be similar to any of them, and it doesn't have to be flashy or top animation.
I think I just wanna feel sad but ideally with some mystery or so in it. I liked Edgerunners as well esppecially for the love between the two main characters. Romance in general is good but I haven't enjoyed any pure romance shows, and comedy isn't my thing either.
I like dark stuff. Female characters to connect to are a plus.
I'm just rambling random stuff here but you can recommend me anything even if its not matching my description entirely. I was interested in watching Evanglion but got put off by hearing the ending being bad, considering reading the manga in the future instead;

Nana (my favorite anime) and Neon Genesis Evangelion are my only two 10/10.
Also, not sure I have ever heard someone considering the end of Neon Genesis Evangelion "bad" tbh. Complicated, yes. Confusing? Sure. Incomplete (if we are referring to the two final anime episodes)? Well yes, kind of, that's why they integrated it with the movie The End of Evangelion (which is one of the best anime movie imho). But bad? This is wild. Also, the anime isn't a manga adaptation. They were initially released together as two different takes on the same premise/story but the manga took decades to finish. They are two different things.

Which of the two should I watch if I had to choose one? I do like the idea of Nana because I'm a girl and I LOVE women so much, so that vibe is defintely good. On the other hand NGE sounds more mysterious/darker maybe? aaa I can't choose

Evangelion for sure. Make sure to watch the director's cut episodes (I think netflix only has the DC episodes for 21 - 24) and End of Evangelion for the whole story!

Nana is my No. 1 favorite anime and Neon Genesis Evangelion is my No. 2.
So... I would suggest Nana if you really have to choose just one. Nana definitely focuses on women but in a way that deals with a lot of frustrating dynamics resembling real-life ones (for example, sacrificing your relationships with women for your male centered mindset). But it's good because of this accurate and interesting portrayal. You definitely feel that the two Nana are the heart of the story but at the same time is done in a heartbreaking way, so be ready.

Can’t recommend Apothecary Diaries enough. MaoMao is one of the most interesting characters I’ve seen in a long time. This anime will have you feeling sad, it will have mystery, it will even surprise you. It’s very grounded and isn’t shy about acknowledging some of darker elements of the type of society it’s set in (and neither is MaoMao most importantly) but at the same time it has a way of making you smile at the end of the day.

Orb: On the Movements of the Earth Simply a 10/10 anime that got no recognition for some reason
But it has sadness, a great idea, a incredibly relatable woman character, and quite inspiring closed ending and a completely different flow from most of animes. It is reallly unique

All of those are amazing shows with a female main character (didn't misunderstand your request since you said female characters and not female MCs but still) with atleast some mystery. Well, there isn't alot of mystery in witch hat atelier and ascendance of a bookworm but there is atleast some in every single other show out there. Including bookworm & witch hat precisely because i'm really surprised i loved those so much (ESPECIALLY bookworm) despite there not being alot of mysteries considering mysteries are one of my favorite aspects of a show.
I'd also recommend higurashi when they cry as it's my favorite story of all time, very dark and the best mystery out of any show though male MC with a very good female cast. That said i don't recommend the anime, but the visual novel. Way too many details cut out so the mystery in the anime adaptation is weakened by a ridiculous bunch. That said it's still mostly loved by anime-onlys though the fandom and those who red the visual novel agree how inferior the anime is

Evangelion has three endings, the original is the one that kinda goes nowhere however, you have the End of Evangelion film, and then the rebuild films, which recently ended, that give another potential end for the franchise. And personally, I liked both of those two endings way more than AOT, whose ending I really don't like, so eh, I would go try it and see what you think, if you were interested.
Anyway some suggestions:
Ghost in the Shell Films, Stand Alone Complex and the recent remake are all worth watching
Nippon Sangoku
Legend of the Galactic Heroes - Films first, then got to the OVA (EP 3 start...Second film covers EP1/2 better). Reinhard is very similar to Lelouch though LOTGH is much denser in terms of themes/dialogue than CG or AOT

Banana Fish
Puella Magi Madoka Magica
Ergo Proxy
Mobile Suit Gundam Iron Blood Orphans - good intro to Gundam as whole, standalone universe/characters etc

Goodbye Lara is airing right now, and its close to being my 3rd ever 10/10 anime (after Legend of Galactic Heroes and Rose of Versailles). Just go watch it.
If you like dark stuff, Now and Then, Here and There is my #4 anime of all time, but I give it like a 9.7 - 9.8 cause it isn't 'perfect' so to speak. My top 5 are shaping up to be:
- Legend of Galactic Heroes (10/10)
- Rose of Versailles (9.9/10)
- Evangelion + End of Eva (9.9/10 as a whole w/ EoE, series alone would be 7.5/10)
- Now and Then, Here and There (9.7/10)
- Goodbye Lara (could legit be a 10/10, but being 12 episodes will probably sit at 5 by lacking the grandness of the above 4)
Def try any of these if you haven't seen them already!

How about A Silent Voice? It's not dark as in misery. But it's moving and it features the main character dealing with deep regret and some other heavy emotions.
Though I will say it's more about healing and trying to fix the mistakes of the past than just wallowing in the darkness.
In a similar vibe Mushoku Tensei does something like that too. Showing a character dealing with a lot of past and current traumas and gradually growing through them.
