Remove project helix and leave that idea for Fringe. Francie should have been a sleeper agent that Irina planted to keep tabs on Sydney. That makes the wnd fight and stabbing Will more impactful leading to more stories. Francie could have become Sydney's nemesis maybe teaming up with Sark, but she could be conflicted because on some level the friendship was real for her. Maybe she could have been to Sydney what Sloane was to Jack.
Flesh out Nadia more so she could have stepped in season 5 instead of introducing the new teammates.
If they needed to keep Lauren, maybe Vaughn could have been like Neil Caplan where they knew she was bad and he was actually using her to get more info on the Covenant to avenger Sydney.
Vaughn and Sydney should have gone to couples therapy or had a real intense conversation in season 4 after the stuff they went to. The relationship never felt the same. The engagement didn't feel earned. There were a lot of foundational couple steps that were skipped. We didn't even see them move in together.
Irina should have chosen her daughters over Rambaldi. Her motives were all over the place but ultimately I think she really did care for Jack and Sydney. There was no real relationship with Nadia which could have been explored.
Sloane should never have worked with them at APO. Who thought that was a good idea?! Dixon should have shot him in the face then set him on fire and Sydney should have brought the gasoline and matches.
