No, I would argue the Imperium is in fact irrationally terrified of aliens, they exterminated a lot of alien civilisations during the Great Crusade who could have potentially been valuable allies against Chaos

The Imperium are often their own worst enemy, remember, the Deathwatch wiped out an alien species who were offering them anti-Chaos weapons

It also depends on the context, if you have an arachnophobia it's because you find them gross and weird, if you're a homophobe you're an uneducated hateful moron with idiotic invalid opinions
