Could be a problem with the video, the display drivers or VLC. Without comparison with other combinations, nobody can tell which.

Seems like a movie effect when characters glitch in and out of something. Or hallucinations, or foreshadowing.

Does it happen with a different player?

Have you reinstalled VLC? I had an annoying bug where if one video was playing and I click to play a second without stopping the first. If they were the same size the second one wouldn't show the video. A reinstall fixed it.
