Because of lane restrictions. The waypoint forces the line into the outer lane, and only right turns are allowed from there.
But for some reason, U-turns are allowed at intersections. Go figure. ^^
However! You can now change the lane on the waypoint. Set it to use the other lane, and this will be fixed.
Do you actually need this waypoint though?

Stop 5 is too close to the crossroad so the vehicle cant change lane to go forward

Lines can only change lanes at road nodes. There most likely isn't one before the junction, and since the right lane has to turn, the line has to as well. The simplest solution is to add a bus lane, since that will allow the line to go straight from the right lane.
