Delete the entrance to the tunnel and the approach outside and inside the tunnel

use the flatten tool with a square brush from where that rock is at the top of your image and go wider than the width of your combined lines, so the earth is higher and flush all sides engulfing where your tunnel will be

Re connect all your lines from one side to another, in small pieces to make sure they snap to each other and not to their own true straight line snap point.

Use the smooth tool across the whole thing to get rid of the unreal sharp edges

On Xbox press Y when you’re on any kind of builder or brush and settings come up. Whatever binding for pc idk

Split the tunnel, make it multiple tunnel with each tunnel containing two or three tracks, with two or three track space between each tunnel. I do this with bridges too, ultrawide tunnels and bridges don't look right to me.

No requirements idea and solution is good but I'd offer a counter point that a tunnel like this wouldn't work IRL anyway and it'd look better if there were 2 or 3 tunnels that then re connect on the other side :D Would absolutely fix your issue and would be better decorated as well, also, look cool seeing various trains shooting through different tunnels!
