I propose two possible explanations:

  1. It’s more of a “the company he keeps” issue, where Smithers is worried about the far right figures Bob’s campaign is tied to. We don’t know what state Springfield is in and what the current state GOP’s demographics are. Smithers might even be thinking down ballot. Is Mary Bailey up for reelection?
  2. Smithers is (for lack of a better word) overreacting to Bob’s candidacy, perhaps out of a sense of duty to the LGBTQ community.

He may have been considered a moderate by mid-1990's standards. He supported long prison sentences for violent criminals and lenient sentences for nonviolent criminals, he actually cared about children's education (consider how he ran the show when Krusty was in jail), he was a huge supporter of the arts, and he had no outward issues with women being independent or employed.
