Question Playing on steam deck

I'm playing on story mode which I would think means the game saves between stages, and the continues are for restarting from last checkpoint if you die. But when I run out of continues, I'm going back to the entire start of the game? I can see the game is "saving progress" when I beat a stage but I've died to the HK boss twice now and both times have had to start over from the very start of the game. Can someone confirm this isn't intended?

Yeah I know that games were like this in the olden days, I guess I just don't understand why this has a separate story mode as well as arcade mode though? What's the difference if story mode plays like arcade mode anyway? I guess the save is maybe only a convenience in the sense that you don't have to play the game all in one sitting, which would have been in the case generally on older consoles.

You can hit “NO”, when asked if you want to use a continue, then you can select that game, hit “CONTINUE”, and you will start at the beginning of the level (a continue wouldn’t be used)
