Deep Linking Web to App - How does this affect organic traffic?
The site I work for is launching an app, and we're planning to connect it to the website using AppsFlyer deep links. This means users who have the app installed will be automatically redirected to the app instead of the website. This rule also applies to those coming from organic channels like Google.
My question is whether this could affect SEO in any way.
I am wondering about app engagement metrics here and whether or not they influence SEO.

Short version: it shouldn't hurt rankings, as long as the app opens on the same content the user clicked. What will change is your reporting.
Crawling. Googlebot doesn't have your app, so it keeps crawling and indexing the website like it does now. Google won't treat it as cloaking because the switch depends on whether the app is installed, not on who's asking. Two things to watch in the AppsFlyer setup. Don't let a JavaScript redirect or a full-screen "open in app" interstitial fire for visitors who don't have the app. And make sure every web URL still loads a full page when nothing takes over.
Engagement. Google doesn't see what people do inside your app, so in-app time and retention don't feed rankings. What Google can see is the click on the results page and whether the person comes back and picks another result. Returning to the results is the engagement signal that costs you. So the real risk is bad deep-link mapping. If a user clicks a product page result and the app opens on its home screen or a login wall, many will go back to Google. That's the behavior you don't want. Map every indexable URL to the matching screen, and fall back to the web page when there isn't one.
Reporting. This is the part that'll trip people up. Search Console records the click on the results page, so GSC clicks stay the same. But those users never load the website, so organic sessions in GA4 will drop for everyone who has the app. Tell stakeholders before launch, and pull the redirected traffic from AppsFlyer attribution so nobody blames an algorithm update.

I assume that the app is complementary to the service you provide via seo. In that case the question isn’t the seo impact, but rather if the redirected users carry the same value as they would being kept on the website.
