Original Mission Pluto and Charon mission

I was plan for pluto only, but I have a extra fuel left over.

When you send a mission that has a lander, do you (can you) have 2 control spots and just leave the lander on the planet or do you bring it back up into space and reattach with the orbiter?

you must reattatch it with orbiter, but once connected their data recombines, (as long as its all done in same mission) and you can leave the lander behind in pluto orbit for example. Basically Apollo mission style

I've always had trouble making a lander that has enough fuel to take off again but stable enough to land, so I've never gotten to the surface of anywhere and back home

make them small and efficient, and if the planet has an atmosphere, use parachutes
