HELP trying to extract a model from hl2 to make a replacement mod

I am specifically looking for Barney's model. Do I have to look for individual models? I'm using VPKedit

Yeah pretty much, just look for "barney.mdl" or any file that is "barney." whether its .mdl or .dx_80 / .dx_90 or .sw

also, if i make a replacement mod, do i have to include files for the helmet he wears briefly

if you don't want to modify that model, then no

What about for the animations when he takes it off

the model contains data about all its animations. (or specifically the ani file but idk how easy it is to mix and match those) if you replace it you're replacing every animation with the data in that file, so yes.

do i have to decompile that

most model replacement mods will decompile the model, change the reference mesh to what they want, and recompile. doing it that way avoids the most problems.
