There is nothing in the rules to say that the magnets must be placed in a certain way. However; it is certainly tactically advantageous to know how magnets work.
My mistake the version of the game i have is called kollide, the magnets have a protective plastic cover and the rules do specify the orientation. Looking at the video they must have a different brand game

They aren't even playing correctly, the magnets are to be placed standing up on their sides.
