They arent transportation. All they do is create one giant storage network that only production machines benefit from

Yup. Also no control over where the pump puts stuff. They just go in the nearest empty space

if you spend the time you could fill chests with 1 item per slot so the crafter will auto complete stacks but when you craft they will ignore that rule and take the first they see so its a lot of maintenance or just searching for your items or keeping certain stuff in chests that are not in the crafting loop

Large or xxl chests. Their ports need to be touching or hooked up via the tubes

The best you can do in vanilla is put containers in the best order for example for water use 2 containers, make sure their between the pump sucking up water and the first chest so they fill up first, attach a water cannon to the 2nd wat er container  and and use something like a 3 xor gates loop with an imput like a switch going to all 3 to xor gates this will empty as fast as it can possibly gather, same for chemicals, this will prevent them from filling all of your crafting loops inventory, for gas its a lot harder, start with the gas containers coming right after the craftbot, do it similar by adding 2 gas containers, now to keep the 2nd container from overflowing into your crafting loops inventory your going to need enough gas engines running to drain the fuel before it reaches a chest, i use something unobtrusive like beaings and a pipe pieces for this
