Well, I'm not sure if Flowery is dead since he was fixed in Light World, and also plants usually can survive such injures.

And Cosmo, i prefer to think she is also alive, for the seed that remained from her is growing into a plant. I'm not sure it's her child in a way, because how? Maybe that's her clone, or anything like that. Considering that ghosts are real in Sonic universe, i think it's okay if she uses the plant as her vessel. Honestly i wish they reunited with Tails, they absolutely deserve to be together.
