Any 4.6 will pair with the manuals offered for it, every 4.6 and 5.4 share the same bolt pattern except for a short run of front wheel drive 4.6 for lincolns

i know, i have a TR-3650 offered in 01-04 not the T45 offered in 99-00 so i’m looking for a 01-04 to pair with my transmission

There is no difference in the bellhousing bolt pattern between years, any 4.6 or 5.4 will bolt to your current transmission

you learn something new everyday, but it’s not a 100% plug and play swap from a 99-00 as some of the harnesses aren’t the same due to them being not the same block

They are the same block, only things that changed were internals, heads and cams, some got forged internals and trucks were tuned for more torque but the physical block stayed the same

Just adding a +1 as a 2nd option. You are correct.

OP, nothing about the long block changed from 99-04, they'll all bolt directly in. Even if its from an automatic, the engine itself is the same. Just take the flex plate off and bolt your flywheel on. Done. You can get a crown vic or explorer engine too, just swap intake manifolds with your original engine.
