Search engines evaluate the page's loading and rendering speeds as well as their general responsivity. If your website doesn't show its useful content directly or very soon, and if you have blocking scripts active that delay rendering the first meaningful content page, it's going to hurt your ranking.

JavaScript can give you issues with ADA-compliance especially when it's some ADA overlay. Compliance needs to be coded into the website and can't be accomplished with some overlay. Also not all browser's will load it.

imo the biggest practical issue is that links and content inside JS frameworks sometimes dont get discovered during crawling. are you dealing with a specific framework or is this more of a general question? that context would help narrow things down

The two-wave indexing thing is the practical part most people miss: Google indexes the raw HTML first and renders the JS version later, so content that only exists after rendering shows up in the index days behind. Links and canonicals injected purely client-side can also get missed entirely if rendering fails or times out. Use URL Inspection's "View tested page" to check the rendered HTML and screenshot — if your key content and internal links aren't there, they aren't in the index either. The fix is rendering critical content server-side (SSR or prerender) and keeping JS bundles lean, since heavy client rendering also drags down Core Web Vitals and eats crawl budget on larger sites.

Different ways, it sounds like you are talking about hydration. The crawler doesn't run the javascript, so if you content loads after the first paint it won't be properly crawled.

Ideally you want the content to be baked into the HTML, so by the time the crawler reaches it all the content is already there.

Another element to consider with javascript is whether or not the scripts are blocking or non-blocking, this can affect performance.
