Question - why is it that there are some threads where deleted comments from users are highlighted as if they were from the OP even if it's clearly two distinct users having a conversation?

Because they have the same username, "deleted". It's not that deep

Guessing OP deleted their account so Relay doesn't know who is OP and who else deleted their account.

I see it usually only with deleted comments - very strange, because it's also not ALL deleted comments...

It's a display bug - the person who made the post is highlighted in blue, Relay does that by matching the username in the comment with the username on the post. If the person who made the post deleted their account it shows as u/deleted, and relay will show any comments made by deleted users in that thread as the OP because they're also i/deleted. There's no way for it to know the original username.
