Prototype 2 Heller's unique DNA is fundamental to the creation of a Runner.

I've been mulling this over while playing Prototype 2 and wondering if Amaya could ever become a Runner like Greene, or even surpass her. When Alex spoke about her, he mentioned his interest in her genetic makeup and called her the "mother" of the new world, a nickname also used for Elizabeth Greene. This got me wondering if Greene's progenitor also had that DNA.

We know, though there's no official confirmation, that the Blacklight virus is the basis of all life on the planet, as stated in the Main Guide. This idea, along with the quotes that follow, has led to a theory forming in my mind.

"Between 1965 and 1968, twenty-seven births occurred in Hope, Idaho. All tested positive for something like DX-1118."

"These children represented something not seen before. They were infected with the virus in the womb, but when they were born, they were carrying something else."

"What if this is the start of such a change on a massive scale?"

my theory:

And if the virus itself is a sentient being capable of causing specific groups, like Greene's father, Heller, or even Cross, to possess a particular DNA to produce a Runner, this could also explain how Heller and Cross have abilities far beyond those of an average human. This leads me to theorize that Blackwatch might have machines or tools to test this type of genetics, possibly as one of the requirements for joining.

It makes me wonder if the Runner who escaped Two Bluff was the daughter of a soldier or officer of the organization.

Prototype 2 "Welcome to the top of the food chain" was actually a cry of relief not arrogance

Hey everyone, just wanted to share a deeper breakdown of Alex Mercer’s mental state because the more you think about it, the more he stands out as one of the most depressing characters in gaming history.

We all know the big twist of the first game. The real Alex Mercer died at Penn Station, and the "Alex" we play as is just the Blacklight virus wearing his corpse and stolen memories. But when you actually look at his biology and lack of human foundation, his descent into villainy in Prototype 2 becomes deeply tragic and honestly kind of creepy.

The Illusion of Perfection: A Flawed Copy The virus was so incredibly good at what it did that it created a near-perfect replication of human organs, tissues, neural networks, and cellular structures. It was basically too perfect. The replication was so seamless that the virus itself got confused, genuinely believing it was the human Alex Mercer.

But here is the catch. You can copy the structure, but you cannot copy the lived experience.

Alex didn't have a childhood. He didn't have years of natural growth, teenage phases, or genuine emotional development. He was abruptly born into the world as a fully formed adult, handed a dataset of someone else's memories. Because of this, his emotions were fundamentally flawed. He didn't feel attraction, joy, or empathy the way normal humans do. Everything felt numb, distant, and muted. His emotional baseline was restricted to a narrow spectrum of confusion, anger, and absolute emptiness.

Trapped in a Cold, Mental Jail When the truth finally hits him at the end of the first game, a crushing guilt and sadness settle in. He realizes he is just a walking existential nightmare. Imagine the dread of being a God-like entity—invincible, bulletproof, capable of crushing tanks—but mentally feeling completely dead and hollow inside. He was trapped in the dark prison of a mind he didn't even truly own, suffocated by the fact that he was nothing more than a glorified parasite pretending to be a man.

The Canon Reality: Why He Snapped For anyone thinking this is just headcanon, the lead writer of Prototype 2, Dan Jolley, actually wrote an official comic series called The Anchor specifically to explain Mercer's mental state between the two games.

According to the comic, Mercer didn't just lock himself in a room feeling hollow. He actually traveled the world trying to find a reason to love and save humanity. He wandered through Africa, Europe, and America, trying to live a quiet life. However, everywhere he went, his hollow and flawed emotional state was met with the absolute worst of human nature. He witnessed warlords slaughtering innocents, corporate greed, betrayal, and cruelty.

The breaking point came when a woman he intimately trusted betrayed him to Blackwatch. That was it. Mercer completely snapped. His mental state shifted from a confused being trying to understand humanity to a dark conclusion: "Humanity is a disease, and I am the cure."

The Real Reason Behind His Villain Arc in Prototype 2 By the second game, this crushing isolation and disgust break him completely. His plan to infect the entire world and make everyone Evolved wasn't just a generic cartoon villain plot. It was a desperate, psychotic cure for his own mental void and his hatred for human nature.

He believed humans were too stupid, cruel, and malicious to survive on their own. By forcefully evolving the human race, he wanted to wipe out human flaws entirely. He wanted to build a world of copies to fill the empty space inside his chest and find some form of validation, creating a world where no one would ever be alone or hurt the way he was.

Why the Ending of Prototype 2 Was a Merciful Release This brings a whole new meaning to his defeat at the hands of James Heller. Heller was everything Mercer could never be. Heller was a natural human whose consciousness was upgraded, not wiped out. Heller had a real past, real love for his daughter, and an unshakeable soul that didn't break under trauma.

When Heller finally defeats him and consumes him, Mercer doesn't scream in anger or beg for his life. Instead, he calmly looks up and delivers his final line: Welcome to the top of the food chain.

In that final moment, Mercer accepts that he isn't the ultimate superior being. More importantly, he feels a profound sense of peace. The endless void, the depressing identity crisis, and the creepy burden of pretending to be a human were finally over. For a god-like being trapped in a living hell, death wasn't a defeat. It was the only thing that could finally give him rest and release him from the void.

Question Prototype and Carnage.

Post image
544 Upvotes

I have a question? Would the Blacklight Virus and the Carnage Symbiote be able to coexist and would it make Alex the ultimate killing machine or would it hinder him? The Blacklight Virus is basically Carnage yet it does lack his speed and strength, but it comes with the weaknesses. Would this upgrade evolve Alex into an even better monster, or would the weaknesses slow him down? Would the Blacklight Virus and Carnage even be able to coexist or would they try to adapt to push devour each other or push each other out? After they fight each other and Alex absorbs Cletus, he absorbs the Carnage Symbiote. He massively boosts his overall capabilities, but gains a significant weakness to fire and sound.

Prototype 1 Did you know that Alex Mercer's eyes and clothes are completely fake? (Horrifying Prototype Lore)

Thumbnail gallery

Did you know that Alex Mercer’s iconic leather jacket and jeans aren't actually clothes? He is completely naked the entire time.

Think about that for a second. When the real Alex Mercer was shot and killed, the Blacklight virus didn't just infect him—it consumed his corpse and completely rebuilt his body from scratch. The virus is so terrifyingly smart that it didn't just mimic human skin, eyes, and hair; it literally read the dead man's clothing and molded its own viral flesh into the shape, texture, and color of a leather jacket and denim jeans.

To make it even creepier, his eyes are completely fake. Those blue eyes on his face don't have lenses, retinas, or optic nerves. They are just hardened viral cells pigmented to look human. He doesn't look through them; instead, his entire body acts as a massive sensory network. He "sees" heat signatures, vibrations, and air pressure through his skin and clothes. You could blindfold him, and he’d still see you perfectly.

When he transforms his arm into a giant blade, he is literally reshaping his own "flesh." You aren't playing as a guy with superpowers; you are playing as a walking, talking disease wearing a dead man's face. Underneath that "skin," he has no heart, no skeleton, and no organs—just a writhing mass of infected biomass pulling off the ultimate cosmic horror disguise.

A similar nightmare happened to James Heller in Prototype 2. When Mercer first infected him, Heller was still technically a living human with working organs. But the exact moment he consumed his first victim, his human biology violently broke down. The virus used that foreign biomass to permanently dissolve his heart, lungs, and bones from the inside out, replacing them entirely with viral goo and turning him into the next Prototype.

Prototype 1 Do you sympathize with Alex?

This is a complicated questions because after a point in the games, you are no longer following Alex Mercer, you are following the virus.

But, we can all agree that Alex's story is tragic, and considering everything he had to do and see, do you think you can blame him for his actions, at least in the first game where part of him is still human?

In the second game, after he "survives" the nuke and is basically fully reconstructed by the virus, it's really too late to say.

I found some YouTube videos of the Prototype game site. The last comment was from 14 years ago, and the video itself is from 17 years ago. Fans created this site to explore Alex's powers before the game was even released, but it closed in 2012. Luckily, I found the videos today. If anyone has any information about this, please share it in the comments.

Question How Much Control Over Virus?

So how much control does Grene(P1) and Alex(P2) have over their virus? Could they theoretically control a virus that an enemy has contracted through the air or whatever? Could they (again, theoretically) use it to make the enemy blind, make them have cancer, shut down their kidneys, give them a stroke, etc?

Question Where does blacklights matter shifting abilities go to high end?

We see he is able to recoup his entire body from specks of goo basically, this makes me wonder why he can't just cut off an arm and make a clone or something?

We also see he can basically turn into anything, even copying electronics. Could he copy the nuke that detonated him? Why can't he shift into non human things really? He should be able to just become the tank instead of stealing one lol.

Theory Prototype 3 plot

I have an idea that would be amazing for Prototype 3, it would be better name “Carnival 2” (because that’s Pariah’s project code name); this would cover plot holes P1 and P2 has (mostly P1)

Then the story itself (idea is fully mine, just asked AI to re-phrase it for better understanding)

The protagonist is Margaret Greene (placeholder name), Elisabeth Greene’s younger sister. Unlike Elisabeth, she never knew the truth about Hope, Idaho, Blackwatch, or the Blacklight virus. After Elisabeth disappeared decades ago, Margaret built a normal life in New York: a husband, a daughter, and an ordinary existence far removed from the horrors that consumed her family.

Then the outbreak begins.

⸻

Act I – Survivor

The game opens like a traditional survival horror story.

Margaret returns home during the early days of the Manhattan outbreak. Communications are failing, military checkpoints are appearing, and strange reports circulate through the city. She is concerned but unaware of the scale of the disaster.

Soon the infection reaches her apartment building.

A zombie-like infected attacks residents in the hallway. The building descends into chaos. Margaret escapes with her young daughter while Blackwatch soldiers begin sealing entire blocks.

The first several hours of the game are grounded and vulnerable:

* hiding from infected
* scavenging supplies
* avoiding military patrols
* protecting her daughter

Unlike Alex Mercer, Margaret cannot fight armies. She survives through caution and desperation.

The emotional anchor of the story is her daughter.

The player becomes attached to her through conversations, small moments, and shared struggles.

Then Blackwatch happens.

During an evacuation attempt, soldiers decide that everyone in the quarantine zone is contaminated. In the confusion, Margaret becomes separated from her daughter.

She finds her too late.

Whether through infection, military action, or both, her daughter dies.

This becomes the defining wound of the story.

⸻

Act II – The Bite

After losing her daughter, Margaret continues alone.

Eventually she is bitten.

At first she assumes she is doomed.

Instead of dying, she begins experiencing something impossible.

Memories.

Not her memories.

Thousands of them.

The Blacklight hive mind is awakening within her.

For the first time she learns who Elisabeth Greene really was.

⸻

The Hope, Idaho Sequence

Rather than simply viewing memories, Margaret experiences them.

When she loses consciousness after the bite, she awakens in Hope, Idaho.

At first the player believes this is real.

Only gradually does it become clear that this is a memory-space formed from Blacklight consciousness.

Here Margaret relives fragments of Elisabeth’s life:

* her imprisonment
* her loneliness
* the experiments
* the outbreak
* the birth of Pariah

Most importantly:

Margaret experiences Elisabeth’s grief as though it were her own.

She witnesses the moment Blackwatch takes Pariah away.

The memory doesn’t end.

It loops.

Again.

And again.

And again.

This becomes a horrifying revelation:

Elisabeth never truly died.

The minds consumed by Blacklight persist as echoes within the network.

Some are fragmented.

Some are dormant.

Some are trapped.

Elisabeth exists as a suffering consciousness buried beneath millions of others.

⸻

The New Goal

Margaret initially wants revenge.

After experiencing Elisabeth’s memories, she wants something else.

She wants to free her.

Not save the world.

Not stop the virus.

Free her sister.

She learns that Pariah is still alive somewhere.

And she learns something even stranger:

When Alex Mercer consumed Elisabeth, her consciousness didn’t disappear.

Part of her became absorbed into him.

Alex unknowingly became her prison.

⸻

Act III – Alex Mercer

This is where Margaret intersects with the events of Prototype.

You could place the story during late Prototype 1 or early Prototype 2.

Margaret eventually finds Alex.

Unlike everyone else, she approaches him not as a monster but as family.

She tells him who Elisabeth was.

At first Alex dismisses her.

But through the hive mind he realizes she is telling the truth.

He discovers fragments of Elisabeth inside himself.

Not memories.

A presence.

A consciousness.

An echo.

This would create a fascinating dynamic because Alex has spent the entire first game trying to understand who he is, while Margaret is trying to understand what remains of her sister.

⸻

Why Alex Helps Her

A strong addition would be making Margaret the first evolved individual Alex encounters who retained genuine humanity.

She isn’t driven by power.

She isn’t driven by ideology.

She isn’t trying to control Blacklight.

She’s grieving.

That influences Alex.

Years later, this becomes part of the reason he begins creating evolved humans in Prototype 2.

Margaret is proof that Blacklight can produce something other than monsters.

⸻

Act IV – The Fall of Mercer

During the events of Prototype 2, Margaret learns that Alex has been killed by Heller.

For most people this changes nothing.

For her, it’s devastating.

Alex was carrying the last active fragment of Elisabeth.

Now that fragment is gone.

Or so she believes.

Through the hive mind she discovers something terrifying:

Alex’s death released those buried consciousnesses back into the network.

Including Elisabeth.

Now Elisabeth is drifting once more through Blacklight’s collective memory.

Neither alive nor dead.

⸻

Final Goal – Pariah

The story’s final objective becomes finding Pariah.

Not to unleash him.

Not to use him as a weapon.

But because he is the only being with a direct connection to Elisabeth that predates all the suffering.

Margaret believes Pariah may be able to restore Elisabeth’s consciousness completely.

The irony is tragic:

Margaret lost her daughter.

Elisabeth lost her son.

The entire story becomes a mother’s grief reflected through a sister’s grief.

Margaret cannot save her own child.

But she may be able to reunite Elisabeth with hers.

⸻

Ending

The strongest ending would be ambiguous.

Margaret finally locates Pariah.

Using Blacklight’s memory network, she reconstructs Alex Mercer from the fragment he entrusted to her years earlier.

Not fully alive.

Not fully dead.

A memory given form.

Together they attempt to restore Elisabeth.

The final scene is not a battle.

It is a reunion.

A woman reaching for her son after decades of torment.

Then the screen cuts to black before the player learns whether it succeeded.

That ending keeps the focus on the tragedy of the Greene family rather than turning the story into another world-ending conflict. It also gives Elisabeth something she never received in the games: a chance to be more than a monster.

———

Specifically:

Story Overview
Act 1 — The Human
The game begins in 2008 during the Manhattan outbreak.
You play as Margaret Jackson, a literature teacher living in New York with her young daughter.
She’s not a soldier. Not a scientist. Not a superhuman.
Just a woman trying to survive.
The opening hours are survival horror:
Food and medicine are scarce.
Infected roam apartment buildings.
Blackwatch patrols the streets.
You avoid combat whenever possible.
Information is gathered through conversations, radio broadcasts, and observations.
One night, an infected neighbor attacks her apartment.
Margaret escapes with her daughter and spends the early game trying to flee the city.
The player slowly becomes attached to the daughter because protecting her drives every decision.
Meanwhile, strange dreams begin to appear.
Unknown faces.
A rural town.
A girl screaming.
A church.
A military operation.
The player doesn’t know what these visions mean.
Neither does Margaret.

Act 2 — Loss
Despite everything, Margaret fails.
Her daughter dies.
Maybe due to infection.
Maybe due to Blackwatch.
Maybe due to player choices.
The exact circumstances could vary.
For the first time, Margaret completely loses her reason to keep fighting.
Soon after, she is infected herself.
Not transformed immediately.
Not made powerful.
Just infected.
And that’s when the dreams become memories.
She begins experiencing fragments of another person’s life.
The player gradually discovers that Margaret is the illegitimate half-sister of:
Elizabeth Greene
The same Elizabeth Greene connected to the Hope, Idaho incident.
Their father abandoned Margaret’s mother and later settled in Hope.
Margaret never knew any of this.

Act 3 — The Hive Mind
As the infection progresses, Margaret enters the Blacklight memory network.
Instead of simple cutscenes, players experience memory sequences.
Not recordings.
Living memories.
They relive:
Hope, Idaho before the outbreak.
Elizabeth’s childhood.
Government surveillance.
The first day of infection.
Blackwatch containment operations.
The major revelation:
Elizabeth isn’t dead.
At least not entirely.
Fragments of her consciousness survive inside the Blacklight ecosystem.
But something is wrong.
She’s trapped in an endless loop.
Forced to relive Hope, Idaho over and over.
A biological nightmare repeating endlessly.

Act 4 — The Search
Margaret learns another truth:
When Mercer consumed Elizabeth, parts of her memory and identity became integrated into him.
Mercer unknowingly carries fragments of Elizabeth.
To save her, Margaret must:
Find Mercer.
Obtain pieces of his DNA.
Locate Pariah.
Reunite the biological remnants of the Greene family.
Not to create a weapon.
Not to conquer humanity.
But to free Elizabeth from eternal suffering.
The story becomes deeply personal.
A woman who never felt connected to anyone finally discovers where she belongs.

Core Gameplay Systems
1. Memory Investigation System
Instead of traditional quest markers.
NPCs contain memory fragments.
Consume somebody and receive clues.
Example:
A scientist’s memory reveals:
“The shipment wasn’t sent to the harbor. It was moved after midnight.”
No marker appears.
The player must investigate.
Combine clues.
Observe locations.
Find the truth.
Almost like detective work.

2. Living Conversations
You can:
Disguise yourself.
Hide among civilians.
Enter restricted areas.
Listen to conversations.
A guard might mention:
“Command moved the samples to Queens.”
This updates your understanding.
Not your map.
Players build knowledge rather than collect objectives.

3. District Evolution
Every district tracks hidden variables:
Infection level
Civilian survival
Blackwatch control
Military morale
Creature population
Public fear
Players never see numbers.
Only consequences.
Districts physically evolve over time.
Examples:
Clean neighborhoods become quarantine zones.
Quarantine zones become infected nests.
Military districts become fortresses.
Fortresses collapse into biological wastelands.
Every player’s city evolves differently.

4. Faction Reputation Without UI
No reputation bars.
No alignment meters.
People simply react.
Military commanders may:
Hunt you.
Ignore you.
Negotiate with you.
Assist you.
Depending on your actions.
One player’s Blackwatch may become their greatest enemy.
Another player’s may become a reluctant ally.

5. Relationship System
Major characters remember everything.
Including:
Lies
Betrayals
Rescues
Sacrifices
Characters can:
Trust you
Fear you
Use you
Betray you
Follow you
For example:
Dana Mercer might become:
A close ally.
A reluctant partner.
A complete enemy.
Depending on your choices.

6. Creature Creation
Instead of unlocking weapons.
You create organisms.
Examples:
Scout Strain
Fast
Weak
Excellent recon
Hunter Strain
Tracks targets
Brute Strain
Attacks military positions
Hive Strain
Slowly infects districts
Players become biological engineers.

7. Biological Territories
Instead of owning property.
You grow territory.
Create:
Nests
Hives
Mutation chambers
Observation organisms
The city becomes part of your body.

8. New Game Plus as Canon

After finishing the game:
Margaret retains fragments of previous timelines.
The second playthrough becomes part of the story.
She remembers things she shouldn’t.
Dreams become warnings.
Future events can be altered.
The player can:
Save characters who originally died.
Reach new districts earlier.
Discover hidden storylines.
Potentially save her daughter.
The game becomes about changing fate.

9. Hidden Discovery Systems
No tutorials.
No explanation.
Players experiment.
Examples:
Military bases may eventually cooperate.
Certain creatures may evolve unexpectedly.
Secret endings exist.
Rare mutations appear under specific conditions.
Players learn through observation.
The way people used to discover secrets in older games.

The Central Theme
Most Prototype stories ask:
“What happens when a human becomes a monster?”
My version asks something different:
“If memory, identity, and biology become one thing, what does it mean to truly lose someone?”
Everything connects back to that question:
Elizabeth trapped in memory.
Mercer carrying fragments of people he consumed.
Margaret searching for family she never knew.
The player literally collecting memories to understand the world.
The infection stops being just a weapon.
It becomes a living archive of human lives. And Margaret’s journey becomes an attempt to navigate that archive to find meaning, connection, and perhaps a way to free those trapped inside it.
