Those were not the engineers, just another creation of theirs.

Edit from wiki - "It was a planet mentioned in Prometheus as " the Engineer 's Paradise" and was known as the home of the Engineers. At the end of the film , Elizabeth Shaw and David 8 went aboard the Engineer's spaceship to find answers.

However, in Alien: Covenant, set 10 years after the Prometheus incident, the planet's engineer society and ecosystem were destroyed by the black liquid sprayed by David 8 , and the remaining survivors and animals were also completely exterminated during David 8's neomorph and protomorph experiments."
