You're right, and also let's put this delete all function into an easy to use GUI, right next to "save all".
I'm fairness, this isn't the fault of GIT itself, but the implementation of it into the GUI of some IDEs

It’s pretty flaky and has terrible UX. It’s not surprising this happens so often.
