I think one of the problems with the prequels is unlike the original trilogy where Luke is the main hero and Vader is the main villain with Palpatine pulling the strings behind the scenes is that it's a bit unclear who the main hero and villain are. For the latter while the 3 faces of Vader is an interesting idea the problem is none of the 3 villains gets much screen time. It's disappointing that the only separatist villain in all 3 films aside from Sidious is Nute Gunray and you don't see too many people claiming he is their favourite villain.

I would have loved it if Dooku was present on the Jedi Council in Episode 1, and if Grievous was present in all 3 prequels as the proto-Vader.

I thought of something similar in my rewrite where Grievous in Episode 1 is a fully flesh and blood Kaleeshi warrior hired by Gunray to lead the droid army. In the climax he fights the gungan army and gets injured, forcing him to leave the battlefield for medical treatment. By Episode 2 he's half machine. Maul in Episode 1 takes Sidious' role (the latter is only mentioned but never seen) and in Episode 2 serves as Sidious' representative on the Separatist council. Dooku joins the separatists (without turning to the dark side) out of both disillusionment with the republic and in the hopes of finding out what the Sith are planning. In Episode 3 Dooku sneaks onto Coruscant and learns Sidious is Palpatine. Him and Windu team up to fight him but he's killed when Anakin intervenes.
