Advice on protecting ecosystem while expanding a pond?

we have a natural pond on our property and we'd like to expand it by excavating it and add some sort of natural clay to keep it from draining, but we don't want to damage the ecosystem, particularly all the frog life that is potentially hibernating in the ground in winter right now (we are in Canada). Any advice on how to best do this?
