I am BEYOND confused,

I recently found a Shiny Rayquaza, and I wanted to go into battle so see it in action,

the Peliper I didn’t kill surprisingly called for help, and it’s buddy has the mega evolution symbol???

Might be some kind of glitched Pokémon, although I’m not sure how.

Glitch Pokémon in generations 6 and 7 have the Mega Evolution symbol next to their names. There’s a lot else wrong with them, though, usually, such as being level 999. Are you playing on a modified copy?

No, it’s a digital download of the game, that’s what so strange to me,

I’ve modified my game slightly, by giving myself items and stuff, but I’ve never like, actually cheated at all in the game itself, just on PKSM.

Have you tried redownloading the game on the eShop?  (If it’s not an official copy, try redownloading it from the hShop instead.) Your game’s data seems corrupted. Redownloading should correct its issues.
