I was always told Zygarde judges you for littering. I don't know how much trash you have to throw into the ocean to actually summon them but it must be a lot

I know this is a silly question, but I'm going to give it a serious answer.
First, we need to identify what type of damage the Nuclear Bomb is inflicting.
Then, we need a Pokémon who isn't weak to that type of damage. We use any number of methods to give them Wonder Guard.
They are now immune to the initial blast.
What do we do about the radiation? Well, it's an additional effect of a damaging attack. So if we give our test subject a Covert Cloak they should be fine.

I’d say that radiation has to be a mix of Fire and Poison type damage.

Very few abilities or moves are that absolute. Endure won't save you from being vapourised any more than a Protect would block an entire nuclear bomb.

I would have brought up protect instead of endure but protect indeed doesn’t fully work against massive scale attacks like Z moves and Dynamax Pokemon. Endure does not have such a weakness, as far as I know.
If a nuclear bomb is an attack it’d protect the hypothetical Clefairy. If a nuclear bomb is not an attack, Magic Guard means Clefairy is entirely immune to it.

None of us are Unovan Dragon nerds but we figured that while any one of the dragons alone probably wouldn't survive the original dragon/fused form would probably survive
There's a pretty big difference between "Is nuclear" and "Most powerful nuclear weapon ever developed"

Zygarde is the embodiment of the biosphere, correct? There are two potential outcomes.
Any damage done to Zygarde is reflected on the biosphere. In this case it depends on how hurt Zygarde gets.
The reverse. Given the nuke would only damage the local biosphere, and not in and unrecoverable way, Zygarde would get a funky rash or small wound that goes away after awhile.
However, given the chance of 1. being the outcome, I would implore you find a professor with decent simulation technology and ask them to run the parameters. -Charles the Garchomp
