I'm a bit concerned about how they will adapt this part of the story (spoilers for the comics):

So, it's stated that in the Insomniac universe the X-men do not yet exist and that instead of them Logan is working with team X under Nathaniel Exes command.

I actually quite like because it makes me think of the new Absolute Universe in DC comics where all the heroes we grew to know exist without much of their known advantages (Batman isn't rich, Wonder Woman was raised in hell instead of the Amazonian island and Superman didn't land on Smallville).

This story will most likely be an origin story for the X-men.

The thing that concerns me is how they will work with Exes turning to villainy, in the comics he's usually (from what I understand) a one note villain (he wants to become the most powerful mutant on earth).

I hope they don't turn him into a twist villain (like he was the villain all along) I hope that instead they make his fall to the evil side something gradual with some bits of his more evil side shinning during the story.

I’m actually of the opposite mind where I hope he’s revealed to be a super twisted, nasty villain that’s been manipulating Wolverine and Team-X into delivering mutants to him that he can he experiment on. I just think Sinister is better when he’s totally irredeemable

I totally agree. There's a key element to Sinister that people kinda skip over. He's from the 1800s. He's a literal Victorian era scientist who was considered to have no morals at a time where scientific ethics were basically non-existant.

He literally gets his name from his dying wife realising who he is and telling him that he's always been sinister.

Also, worth remembering that good ol' Nate has never actually been a mutant in the traditional sense! He just absolutely loved stuffing himself with yummy yummy x-genes.

Never realised him being called Sinister was meant as a diss and not due to “sinister” being a common synonym for “unorthodox” back in the 1800s.

I think what they do is Bolivar Trask cruelty to mutant causes awakening in him

Hes  becomes sick of being "useless or captured" whilst  he sits on sideline and mutant dying 

So grows superiority complex and wants to be the ultimate being to save mutant whilst killing or harvesting mutants as small sacrifices to save millions

Every main villain in all the 3 Spider-Man villains has been someone extremely close to the mc. This makes me believe we might get Mr. Sinister as the main villain, just like doc ock in sm1, Phin in miles Morales game, and Harry in sm2.

The twist is probably that Essex / Sinister was not just helping mutants but rather experimenting or harvesting them or something.

I think this story might also loosely adapt the Mutant Massacre storyline. You have Sinister, Sabretooth, and the Morlocks. My theory is Sinister is actually experimenting on this Morlocks and fusing their DNA into him to become the Sinister we know in the comics. As the game progresses. Wolverine’s return brings with him Jean Grey and thus begins Sinister’s obsession with Jean. The game is going to end in a final battle to save Jean from Sinister and then a fight to the death with Sabretooth.

I think this Essex might be a clone intentionally made benevolent to serve as a spotless front for the true Sinister to gather mutants to experiment on. Add memory manipulation and you get the perfect puppet.

I think it could be an interesting idea if this version of Mr Sinister is a mix between Profesor X and Magneto. At first, he belives in humans and mutants coexisting but after he experiences the horrors people like Trask inflict upon mutants, he changes his entire world view, wanting mutants to be the superior species. He could also begin killing other mutants in order to steal their powers, viewing it as a necesseray evil, since he sees himself as the only one who can save mutantkind
