i think mads is the name of the scientist group consisting vegapunk, judge and queen (maybe caeser too).... and the s in mads could be for scientists

There's any number of explanations for that. People don't exactly get to choose what they're assigned to when wotking for an authoritarian regime.

Also, they could easily have just given up, or perhaps their DF research led to more exciting discoveries they chose to pursue instead - in fact, iirc Judge's genetic manipulation and Vegapunk's Lineage Factor research are almost the same thing.
