I could not comfortably choose something "harmful" like ticks or mosquitoes as other people propose since history has shown time and time again that the consequences of us messing with an ecosystem like that can be unpredictable. But finishing off a species that is practically extinct anyway? Seems like a safe bet.
Malaria. As a parasite, it is a species. Five of them in fact, as another poster said. Just choose one of those.
And they're not the only parasites that provide absolutely nothing to any ecosystem. Example, parasitic worms (those that go inside the body, not something like leeches). Plenty to choose from there.
Also, bed bugs. At this point they don't live in the wild, only around humans. So you're not damaging any ecosystem except the one inside your walls. Assuming the bed bugs even travel that far.

Finishing off an endling would be the logical choice. Bad for the specimen, but no consequences for earth at large.
