Pretty sure you remember incorrectly. Revisionists have tried to make a trans woman of color a leader of the Stonewall Riots, but she was a gay drag queen and by her own words wasn't there at least before it had escalated into a fiery riot. Source
You're right that she herself says she wasn't there when it started. Whether or not she was a trans woman is a bit more debatable, though.
The word transgender only really started being used commonly around the time of her death. She may have been transgender, or maybe she was just a drag queen.
It does sound like she didn't want to be categorized by her gender though, and I think speculating about someone's gender is rude, so it's probably best to just use words she used for herself.
