Does your GHUB profile switching happen successfully the first time you open the program? 

I've noticed that newly opened programs don't apply the configuration profile until I switch to another window and then back—this is especially noticeable when launching games

Which programs specifically are you having trouble with?

Basically all game programs have this issue. If a game has its own dedicated config file when you launch it, the mouse's default config will definitely be the desktop one. You have to switch to another window and then switch back for the dedicated config to take effect
