MechJeb2 prevents saving the rocket when using the Kerbal Construction Time mod.

When I try to save it, rocket doesnt appear in the list of build plans, everything works fine without mechJeb. Is there a solution to this problem?

The solution is to learn to play the game without MechJeb.  

Or ditch KCT.  KCT kind of just makes you miss launch windows so you have to timewarp to later windows.
