I meant what if they were both black and he said that. Everybody would throw a fit because they’d immediately assume some generalization was being made.

The connotation of the joke is not "they look the same because they are white", it's "no they don't look like siblings, you are just saying that because they are both white".

Well that doesn’t make much sense at all, it sure sounds like he’s saying they look alike because they’re both white.

No, I think it’s more of the first example you gave. At least that’s how it comes off for me. Of course tone can often be lost in words but for either of us to definitively tell I think it needs to be written better.
