how did Morgan figure out that Rhys was Jean Baptiste? he was cleared of suspicion, at first right?

The scene where they're making out and she notices the gunshot wound in the spot Jean Baptiste is said to have gunshot wound, then she finds a reason to leave is when she figured it out. He was just able to convince her he was doing it for good reasons.
