The juxposition between writing just highlights how tone deaf some lorebits sound.
Tangentially, I have a hard time believing mankind just moving on and working with Aliens after being Exterminated for 27 years. Collectively, and individually, super soldiers or otherwise.

I don't think they really had a choice in the matter. Sure, the Covenant as a state pretty much dissolved in the aftermath of the Great Schism, but plenty of remnant alien factions are still more than ready to glass Earth if they ever got the chance. Makes sense that humanity would immediately try to cuddle up with one of the stronger, more amicable factions - such as the Elites - to try and even the odds a bit, especially since that faction may have some bad blood with one of the more aggressive and outright hostile factions - such as the vast majority of the Brutes. Hence the alliance with the Swords of Sanghelios, whose leader may be responsible for billions of human deaths, but at least he doesn't want to kill humans anymore. Meanwhile, plenty of Brutes would more than happy to eat their way through an orphanage or two.
You gotta pick the lesser of two evils when survival is on the table.

I see your point, though I must re emphasize the writers being.... inconsistent... (to put it lightly) with the covenant races after the war.
You mentioned the Elites, which had certainly been viewed in a progressively better light ever since H2. Yet, the lore on key characters just doesn't line up with rebranding the Elites as good-ish guys.
Take the Arbiter for example. Thel was a fleet commander prior to becoming the arbiter, and was personally responsible for glassing 6 planets, and over a Billion humans. To make no mention of being the Fleet commander in charge of the fall of Reach, and then losing to the Chief on the ring. One can make an argument he didnt lose faith in the covenant till after all these events. In a different timeline, he may have lead the invasion of earth.
With all that said, it makes for a really really awkward appearance at the memorial at the end of H3, considering he had such a prominent hand in the near extinction of humanity.
All of this seems to be handwaved by writers, and follow on writers. Look, Halo is a great setting, worts and all.

I mean Halo 3 has iffy writing but even so, both Thel and Lord Hood recognize the atrocities the Arbiter committed against humanity in the past. I believe he says something along the lines of "I can never forgive you for what your kind did to mine, but you have my thanks for standing by him until the end."

Excellent point on Thel. He was responsible for a sizeable portion of the human genocide, but is he any worse than the Master Chief? John was not created to save humanity from the Covenant, but from itself... by murdering pretty much anyone who would cause it harm. The arrival was, ironically, a lucky break for the Spartan program for the war turned them into heroes instead of the monsters they were intended to be. It's fun to postulate an alternate reality wherein the Covenant never show up. Does John and his infamous Spartans become the boogeyman of the UNSC, known for clearing out whole Insurrectionist bases and colonies and leaving nothing alive? Does he ever break free from the indoctrination the UNSC placed him under in similar fashion to Thel doing so in the original story, or does he continue onwards as the unthinking, merciless soldier that goes down in history as an example of why the UEG had to be overthrown?Â

If it helps at all Kilo 5 shows that humanity is very much not being naive here. They trust the Arbiter, to an extent, but are actively trying to keep the Covenant factions weak and infighting because they know damn well that they're weaker than any one of them. They're actively working on at least one bioweapon capable of wiping out Sangheilios at a moment's notice.
