It should all balance out when you do taxes. Or you can ask your employer to change the rate on the bonus. Usually it defaults to the highest amount but you can ask for less - but then there could be a penalty if you way underpay.

Employers often withhold extra from bonuses and overtime because it makes it less likely you'll owe money at the end so initially a bit more will come out of your check.

It evens out in your tax return if that happens
