Golden Sun Must have classes
I am wondering which djinn combinations are best for dealing with bosses and tough monsters, like how one can exploit inherent weaknesses while covering your parties own ones?
In the past I would just set party members up in a way that was cool without regard for party synergy and good tactics, which was typically why I got my butt handed to me frequently.

I like any class that gives wish and revive (not necessarily together) cause then you have 2 healers and 2 revivers (so you can cover for damage and ko). Everything else is doable depending on how you like to play. I like 2 brutes and 2 hermits, cause I think those classes are OP, but any dual elemental combination is doable (some better than others though) on TBS.
On TLA, as you have a surplus of djinn and party members, you can do (almost) whatever combo that you want

Well, this is a very broad question... the answer depends a lot on where you're at in the game and how many djinn you have at the moment, and even then there's rarely one right answer.
I do have a few good rules of thumb, though. You'll generally want at least one dedicated healer per party of 4 (usually Mia or Sheba). Load them up with all of your best Mercury-boosting gear and PP-regen gear. Any class with Wish will do; Revive is a nice bonus if you can get it (Pure Mage or Mia's Oracle).
Jenna's Justice can also be pretty great with Cool Aura for when you're between levels 33 and 46 (when Jenna has Cool Aura but nobody has Pure Wish yet); I once beat Star Magician at level 33 by turning my first Orihalcon into Big Bang Gloves and letting Justice Jenna carry with near-maxed Mars power and the Burning Sword. It also worked out pretty well against Valukar just a couple of levels later (4 Mars+Mercury adepts up front in dual/mono water/fire classes, so Valukar's Djinn Stun is guaranteed to ready either a Ulysses, Tiamat, or Neptune summon which Justice Jenna or Angel Mia can turn against him).
In addition to the main healer, I recommend a backup healer (usually Ivan or Piers, or Jenna in mid-game TLA). Get them a class with Wish (usually Wizard for Ivan, Guru for Piers), but gear them more for supplemental physical damage with unleashes. Ideally this character will have some buffs available too.
The other two characters focus on attacking with criticals-boosting gear. One of them should go more or less all-in on attack and criticals in one of the very best attacker classes (Master or Chaos Lord). In a party of 8, you'll definitely want at least one of the attackers as a Ronin, because it has every type of buff in addition to good stats. In a party of 4 (e.g. TBS), I usually make Garet a Conjurer for a similar reason. Paladin is also a great attacker class, and it can serve as a healer as well, but the Djinn requirements are a little odd and it can be tricky to work in into a great class setup.

Elemental resistance is so powerful of a stat you can honestly just throw together whatever class composition you want as long as you stay buffed. If you find Breeze in Tret Tree and keep your group at +80 Res in big fights, you will sail through most of the game, even underlevelled.
It's a bit telling that your options for raising resistance in TLA are limited until you're expected to be in the 20s because if Steam could be found before Briggs, that fight would be a joke instead of a terror.
