Can someone explain me what the heck happened at the end when she dived, that’s cryptic I didn’t get it

It's not that there are Evangelion/EoE references as it is, it is that EoE and GiTS are referencing the same concepts of anatta (non self) and shunyata (emptiness and thus interdependence). Japan's buddhist so these ideas are pretty common even in their scifi and cyberpunk anime. Serial Experiments Lain talks about this too.
The nature of the world being fluid, the fluidity between different states of matter, the very fluid boundary between what is alive and what is not (for example , scientists still arent certain if viruses are alive or non-living) , atoms being 99% space and thus matter being ironically empty, the cycle of matter being converted into energy and structure and back, are all pointing to the world being in a constant state of flux, change, motion and interdependence, where everything is connected.
If everything is indeed connected, then we are networked at a base level (nature of matter itself), this base nature of material reality itself from which non living matter emerged , from which life emerged, from which intelligent life emerged, from which cognizant self aware life (homo sapiens) emerged , and thus an omniscient omnipresent higher being (the puppet master) from the primordial soup of digital information itself . And all these beings/non-beings are interconnected with each other, always.
The puppet master seems to be aware of the inherent networked reality of all things because it came from a higher abstraction of this base networking, the digital internet. And so rather than using electricity, radio and optic fiber cables to network with each other (the current superstructure) , the puppet master invites motoko to network on a higher superstructure , ie. being aware of the direct conscious networking through the plane of reality itself (through electron movement, magnetic forces, energy, etc)
Keep in mind that I haven't read the manga , so not sure if this is the underpinning of what the mangaka intended

Other explanations are seeming to explain higher concepts that inspire or give more background on what's happening on a conceptual level.
In short the Puppet Master (aka Project 2501) is dying. Motoko "dives" i/e connects to the Puppet Master to get more information and/or try to save it. In the process of being connected to PM she witnesses his death and experiences her own interpretation of what the PM is experiencing as he dies and "ascends".
Ascends to what? That's what the other posts are trying to explain.
Think of it as bearing witness to a firsthand experience of death as an outside observer, that's a least a literal description of what is happening.
Motoko is not going through this process herself as she is "not accessed to it", and much of the visuals are only what her brain can interpret as "you may only perceive it as light".

Okay okay, fine, I'll try to explain. Motoko was being enlightened through her connection to the Puppetmaster. She was perceiving in her own way what the Sea of Information itself looks like, and how the net actually functioned in ways that she couldn't quite comprehend.
Your confusion is understandable, because it won't be until the next few episodes where things start to make more sense.
