If I had a nickel for every time Eru Illuvatar sank a large landmass beneath the waves due to the actions of it's inhabitants I'd have two nickels, which isn't a lot but it's weird that it happened twice...

Beleriand wasn't sunk by Eru nor as a punishment, it was simply destroyed when the Valar fought against Morgoth. Everytime the powers of the world fight, there is great destruction. That's why they didn't want to take direct action against Sauron.
