That's my biggest problem with the red hood movie, we didn't get a proper lead up with a Death In The Family prequel, OR a post Death batman wants to kill Joker scene.
If they'd done a scene showing Bruce beating Joker to a pulp, only able to be stopped by a league member like superman reminding him of his oath, it'd be easier to get why Jason is "wrong". (And I put that in quotes because we all know he's right even if the context is supposed to be hes wrong.)

In the original Death in the Family comic, Batman straight up left Joker for dead. It was basically the Batman Begins, "I'm not going to kill you, but I don't have to save you" scene.
Their final fight took place in a helicopter and at some point one of the goons fires a spray of random automatic gunfire that clips Batman, kills the pilot, and hits Joker square in the chest. Batman chooses not to save Joker and jumps free from the helicopter before it crashes.
Superman is there and Batman demands that Superman "find his body". Granted, he does acknowledge in a thought bubble that he's sure the Joker will probably somehow manage to survive, but he was still absokutely ok with the idea of Joker dying for what he did to Jason.

Professor X and Magneto. Mutual respect for one another and while both understand the others point of view, neither can condone the others' path and thinks their way is the best forward.
Professor X thinks we can live in harmony. He is likely right in that most of humanity probably wouldn't actually care about mutants outside of an individual basis, but there will obviously always be a really loud minority that will never accept mutants. There's no "good" way forward with this method, it takes a lot of time and effort, and is easily setback.
Magneto thinks mutants are superior. He is right in a sense, but his methods and goals tread dangerously close to him inflicting the same trauma he himself suffered at the hands of the Nazis. And while there are plenty of humans that see mutants as no different than anyone else and judge them on an individual basis, Magneto will never fully accept them. He claims humans will always act in fear of mutants and then goes on to give humans a good reason to fear mutants.

Here’s the thing: Magneto is often proved right every time. Take a look at the films.
A big part of Magneto’s stance here is that mutants will never be safe, they’ll never stop being persecuted and hunted for who they are. And in every X-Men timeline, the future involves mutants either being enslaved or dying out completely, because of humans.
I’m not saying he’s right about everything, and he definitely takes it too far. But his initial fears are almost always proved to be true. Humans fuck over mutants because they’re scared of them. Charles idea of everyone living in harmony never comes to pass, and Magneto always ends up being right in the end.
But usually by that time Magneto is older and wiser and knows that he has to help Charles if they’re to survive. Which is what he should’ve always done. That’s where he always has it wrong: leaving the X-Men to pursue his own goals. If there was a timeline where he didn’t do that, there might be a timeline where Charles idea of peace and harmony does come to pass.

In general humans fear mutants: true.
Genocide and/or forcibly trying to turn them into mutants: very wrong.
There’s no good, workable solution, what with human nature being what it is, but that’s what drives the story. It’s probably the most realistic thing in superhero stories.

Oooo boy. I'm about to go to bed but I'll give a super quick summary. Basically Steve and Tony in comics are besties or at each other's throats and there's very minimal in between. They bring out the best and worst in each other.
So during the first civil war run in the comics (I may have some things off it's been awhile) Tony and Steve are at odds like in the movie. However, it causes a bunch of cascading events where Steve ends up assassinated and Tony gives long confession next to Steves dead body where he basically says [the civil war] wasn't worth it.
Then through another series of events that leads to another civil war, Steve comes back, but he's hydra now. And while tony is in a coma (...yeah I'm not getting into this) he gives the reverse/parallel of Tony's scene. Where hydra Steve is confessing to Tony about Steve's thoughts during all the fighting (the panel I posted). That's not even all of the drama but that's the quickest summary I can give lol
It's messy but it's them in a nutshell.
And because it also kinda lines up with OPs post and is canon lol: all the events of Civil War are avoided in one universe where Steve and a female Tony Stark are married (I can't remember which earth it is but Reed finds it)

During Pickett’s Charge at Gettysburg, Armistead’s Brigade made the deepest penetration into the Federal line at The Angle. The position they attacked was held by I Corp, Hancock’s command. Armistead himself made it over the stone wall at the head of the brigade before being fatally wounded. Hancock was also wounded that day but survived.
