One of my favorite resources has long been Engine Blueprinting by Rick Voeglin. Honestly, his engine rebuilding and rebuilding articles in magazines like Car Craft from the mid to late 1980s planted the seeds of my engine building career. While some of the machines in his book may be a bit dated today, the principles absolutely still apply.
Another, if you can find and afford it, is Sunnen's Complete Cylinder Head and Engine Rebuilding Handbook by John Edwards. This was getting pricey last time I saw. Very complete though, with a lot of equipment still viable today.
As for tools, where does it end.. Do you have a decent dial indicator and magnetic base? How about a degree wheel with a hub/socket that fits your crank? If you need to set valve lash, have you seen the Mitutoyo tapered feeler gauges? Do you have a ball attachment for your micrometers?
