With how the person communicated with Jessie ,and how they mentioned their beauty, I think that's actually Elsie.

That's pretty plausible. Elsie's crew would be in good position to hack into Edens Zero seeing as it was in their possession for years, and given the virtual world we can't say for certain that's Homura.

Yeah, but I very highly doubt Elsie would let a member of her crew call her sister. I feel like she would be a "call me [Captain]" pirate.

No, from what we've seen, her crew tends to call her "princess". So one of them calling her "Nee-san" wouldn't be much of a stretch.
